The macedonian Civil Aviation Agency released the timetable for the next summer season.
These are the weekly frequencies by each airline flying from/to Skopje ( scheduled flights only ) :

JAT Airways BEG 7 x ( up to 13 x in peak season )

Kon Tiki Sky to fly from Skopje to 14 destinations

Update 03.06.2012 (due to the increased popularity of this article in the last few weeks)
Kon Tiki Sky have again started advertising flights to Skopje ( to begin on June 18 ) . There is no confirmation regarding these flights by the macedonian CAA yet , and you should NOT book any flight on their webpage until there is a statement from the macedonian authorities.

since the beginning of April Kon Tiki Sky have removed Skopje from their destinations list.
The flights are not happening!

Update 12.03.2012
according to their website , Kon Tiki Sky is now selling tickets only for Bratislava and its Italy bound flights (Ancona, Milan-Bergamo, Bologna, Triest and Rome) , all flights apparently to be begin on 07.05.2012.
The start of the ticketsale for the rest of their distionations is pushed back to May, and in the meantime they have axed their plans for opening a "base" in Antwerp.
There is no official information from the macedonian authorities regarding this development yet, and all this sudden change of routes and schedules is rather dubious.

The serbian LCC Kon Tiki Sky (part of the KON TIKI Travel Tour Opertor) on its website announced flights from Skopje to 14 destinations , for what it looks to be the biggest development at Skopje Alexander the Great Airport since the opening of the new terminal
The destinations are:
Antwerp (2 weekly flights , starting May 1st)
and the following beginning from June 18th:
Ancona (3weekly), Milan-Bergamo (3w) , Bologna (3w) , Rome (4w), Trieste (4w) , Bratislava (4w) ,
Basel (5w), Düsseldorf- Weeze (4w) , Stuttgart (2w) , Hamburg (2w) , Berlin (2w) , Malmö (2x) , Istanbul-Sabiha Gökçen (2w)
Flights are open for reservation on their website http://www.kontikisky.com/ with one-way fares starting by 45€
